Seems caused by Outlook.

Does moving email with Roundcube or other IMAP client (e.g. Thunderbird) work well?

Can it make a difference large number of subfolders in Outlook?

In roundcube they are. E-mails sometimes disappear in Outlook 2013. Often it's happened when I want move mail from main inbox to my folders. In last days I've seen problem with synchronization, especially sent mails savings in Drafts folder.
